For a Linked Bouldering Circuit, you should climb up the first problem, down the second problem, up the third problem, down the fourth problem, and so on.

Really, you can do it either way, but you want to ensure that your down climb isn't so easy that it's essentially a rest -- a really common mistake. That's why Mark suggests down climbing a graded problem. If you force yourself to do that, you won't pick something too easy.
Like you pointed out, it would be weird to climb up a V2, then down a V5, so in that scenario, you might do an ungraded down climb, or the V2 might be a traversing problem that ends where the V5 starts.
